I think you're right and its body flexing that encourages leaks,more so when the sealer has dried out. I had an old merc that let water in round the screen and tried a marine sealer that was painted on and dried like a thin clear varnish. It was fine for a few days but then started letting water in again.Looking closely you could see where the sealer although sticking well to the body,glass and rubber had split open along the seams showing there had been movement between them.

I'm going for flexible clear sealant, see if that does it. That black stuff dries out and splits after a while

Haha yeah. I do that anyway. It's not the smoothest of rides at the best if times.
I'm going to seal up the glass regardless, every time I use the van it ends up in a lumpy field so its got to be done

It might be an idea to ask at a boat yard or chandlers. Smaller boats flex more than vehicles and leaks could have pretty serious results. A lot of marine stuff is much superior to the more DIY type products we buy.

This sealant I've used seems really good indeed, hopefully it long lasting, it had good reviews at least
