black smoke ,underpowered

i changed the engine in my tddi 115 last week, used my diesel pump and had the injectors reconned. i used the turbo that came with the new( to me ) engine foolishly without even looking at it. anyway engine is quiet and before putting it in i stuck timing stuff and a clutch on it.
after a week driving it, its mechanicly reliable but i have black smoke on even moderate acceleration and its underpowered. i threw the good turbo on to it yesterday from dead engine and it made a little difference but not much -still underpowered and maybe a tiny bit less smoke.
i have a spare dead van with feked engine that i use for parts, ive checked all the turbo to inlet stuff-all fine timings spot on and air filter/diesel filter and oil are new last week. the turbo on it had a slightly worn turbine ,2-3 mm of play. could running it for a week have filled my intercooler with crap and if so would that cause the problem?
if not any ideas?

one other thing i noticed was that when its idling if you squeeze the intercooler to egr pipe even a little i get a fairly loud booming noise, which im sure none of my other 2.4s had so loudly?

well after changing everything under the sun that was air related, from my spare parts van, it was still the same. today i pulled off the rockers to find 5 of the tappets were feked. half an hour and spare vans rockers were on it.
the old b*tch is fixed and lives to rattle another day.
so booming/ thumping sort of noise is feked rockers
