I've took all the ply off the floor on my 2008 Swb transit, some amount of dirt and stuff gathered underneath it,
Cleaned all up and now going to fit nice new plywood.
Any tips on what to do before I put it down maybe to keep my floor sound from rust?
What about clear waxoil? Any advice

Fill all the holes where the old floor was screwed down with tigerseal from above and below.
Maybe even put some tigerseal on the raised parts of the floor to stop the new floor squeaking while driving, and while you're in the back walking on it.

As for rust pretection, mine floor wasnt rusty when I did mine so I did nothing about rust.

Cheers lads, there is zero rust on the floor but it was slightly starting at the seal of the arches, so wire brushed back to clean metal, primed and painted that. I have a litre of clear waxoil here might give a light coat around the problem areas, can't do any harm that's for sure lol

I've thought about putting down a thin layer of rubber sheet or similar under my plywood, to reduce the wear on the paint over time. But it's quite expensive to buy.

I want to ply line the upper halves of my mk7 barn doors so I can attach cable/tool holders, but how do I secure/anchor the ply against the doors?

I suppose welding the holders directly would be an option but not very easy to reconfigure should my requirements change..

Definitely don't weld anything. In most MK7s the ply lining is screwed neatly into the metal of the doors. If you are going to be screwing the cable/tool holders into the ply lining, just use thicker ply lining for that area. 12MM ply will probably be enough unless your cables and tools weight a lot. You might have to go 15mm then.
Having sad that; ply that is too thick might foul against the inner part of the van frame. Just check where it all lines up when you close the doors. I think standard ply for the side walls and back is 9mm and the floor is usually 15mm. 9mm obviously won't cut it for screwing brackets and all that in...
ALTHOUGH if your bracket locations line up with the parts of the doors that stick out then you might get away with screwing straight through 9mm ply into the metal.

Yep pointless. Better to do like I said above and put lines of tiger seal along the raised ribs of the floor, not to save the paint, but it will stop it squeaking.
Also don't forget when you're screwing it down - DON'T DRIVE SCREWS IN ABOVE THE DIESEL TANK, unless you want to replace that too.

If your talking about ply lining inside the rear window spaces in the barn doors then screw some bits of wood inside the edges of the window spaces and the screw the ply to them.
If your going to ply line the whole of the rear door top to bottom then just screw into the doors.

When I did mine I used 5mm for sides and back and 12mm phenolic ply for the floor.

Someone remind me what the is name of that manual you can download from ETIS, its shows you where not to screw into so you dont go through wiring or other equipment in the doors or sides of the van.
Was it "Body Modification Manual" or "BEM" or something?

I'm not sure if Tiger seal is necessary either. My jumbo never squeaked and it didn't have tiger seal. My mwb doesn't squeak and it doesnt have tiger seal under the ply lining. It's hard to get off the body and once in a while you might want to remove the floor and clean the underneath because however hard you try dirt will get through. The streaks of tiger seal might make it hard to clean the floor.
How about just placing some rubber washers on the floor that are fractionally higher than the corrugated parts of the metal floor so when you screw the floor down you just squash the grommets slightly. That would probably counter squeakiness.

Cheers for that, I was really just thinking of ply lining inside the rear window spaces in the barn doors, the lower halves got these metal plates covers that the previous owner attached a first aid box crate and a heated water basin to. Looks like 12/15mm will be my choice.
