Have a look at the lower half of the air box ..see if it connects to a pipe that sticks out ..i'm just quoting the set up on a connect that may be similar.

also ..always tell us the model of van you are talking about mk7 , mk8 , connect mk1 , mk2 etc..engines size, front wheel drive or rear wheel drive

or you'll not get any answers

Gearbox breather pipe,
Pipe Tends to split then fall off,(you can see it starting to do this at the top too.)
There will be a stub on top of the gearbox it should be fitted to.

You'd get water in your gearbox if you drove through a flood... and particles could fall directly into the gearbox through the tube connection point.
You also want to make sure the gearbox oil is changed every 50,000 miles, if you want it to last.

only if youve wadded through 14 inches deep or more of water .. don't think the Little hole will have pulled in much dirt in 11,000 ..its up to you ...you cant harm it ..well you can if you put the wrong oil in.

Is it front or rear wheel drive?
Earlier picture is a FWD box.
RWD the breather is top center of the box just behind the bell housing section.
Breather tubes are usually 90° plastic fitting similar to the top end so unlikely to have dragged in an excessive amount of water and debris unless it's completely missing or snapped with the opening upward.
I'm sure there's thousands of vans out there with breather pipes in similar states that are never rectified and still going with no decearnable issues.
I would rectify what you've found but not necessarily start panicking about it.

Sometimes you can worry enough to create problems.
