2003 wont start after expensive repairs

My 2003 transit bus which has an manual transmission with an auto hydraulic clutch started playing up by staying in 4th gear and stalling. It took some time to restart as it wouldnt go back into neutral. Next day Started fine and then after 1/2 hour transmission light would keep flashing and wouldnt go back to nuetral. Ford australia have replaced ultra high pressure pump for hydraulics but still cant get it started. I think they might have jumped the gun by replacing the pump as it could be another problem e.g. transmission computer maybe ??? Any ideas as this is getting very expensive.. Thanks Richard
