Just curious, is there any difference/benefits to removing the entire EGR setup as opposed to simply blocking it?

Depends what van, mk6 just blank or remove the vacuum or both or just block the vacuum whatever.
Mk7 blanking will bring up a maf fault :-( software delete will remove from the system and is arguably the best course of action.
Alternatively, some members have inserted a blanking plate in which has a hole in the centre which can help limit the crap going into the inlet system and in some cases keep the maf fault away for some time.

Physically removing the egr system will most likely cause major problems come mot time.
And on the mk7 especially will bring fault codes up immediately, at least 3.
