If an empty filter is resulting from the tank to filter line having a leak, by what you just said .. the filter would only empty if we shut the engine off creating a vacuum? It wouldn't just empty itself whilst running.
It seems the easiest line to rule out if we can disconnect the line ontop of the tank without dropping the tank. If the mk7 line fits.
Air ingress can be from anywhere in the low side of the system, from injector leak-off lines all the way through the filter back to the tank. It's usually at a high point in the system. When the engine is running it usually runs fine until stopped, then the fuel slowly siphons back to tank emptying the filter.
By-pass the supply side of the system and just run the engine from a separate container, this will eliminate the filter, filter head itself... and any lines to it.
