Well I've finally done it. In case it helps anyone else:
The caps in the roof that need to be removed to fit a roof rack are stuck down with some sort of sealant, then top-coated over. To remove I used a thin plastic trim removal tool and gently but firmly pushed round the edges of the caps to break through the sealant (the caps are quite soft and flexible round the edges). The caps then simply lift off. Don't use a metal tool or you'll scratch the roof! (Attempting to drill out the caps would be pointless, as they are only held on around the edges by the sealant.) The bolt holes for the roof rack are threaded M8 and are blind. I used silicone sealant in and around the holes to ensure a watertight seal. (Let's hope that works as my van is now fully boarded out and carpet lined!!) Attached a pic of the bolt hole without the cap.
